Lỗi the document contains pdf object that have been reinterpreted

I recently sent a PDF file generated from InDesign (CC2018) to a book manufacturer from which they were to make a brass die to stamp a binding, just as I have done for about twenty years. A proof was sent back to me in which the 1/2pt rules had thickened to about 3pts and some of the type had thickened, too. I complained and they sent me another proof, in which the rules were ok, but most of the type had thickened.

I wondered how this could have happened, so I did some experiments. I opened the PDF in Illustrator (CC2018), thinking they might be turning the art into outlines. In Illustrator, the file opened with a dialog box "To preserve appearance some text has been outlined," which offered no way to opt out. Sure enough, the artwork (type and rules) had thickened as it did in the proofs.

Why does Illustrator do this? It doesn't preserve the appearance of anything, it only ruins the art. This is clearly a glitch. To fix it, I had to edit the file extensively. In the least, there should be a way to opt out of this "feature."

I keep getting an error message when trying to embed my logo into a business card file that says "an unknown shading type was encountered." Then, when I save as EPS, the logo is all screwed up. This is strange, because I created both documents in the same version of AI 12, albeit on different computers (due to a font issue). Is there anyway around this problem? I saved the logo in EPS before embedding into the EPS document, but it looks a little rough around the edges...

Does the artwork use Mesh Gradients?

I am the printer, lol. It is an issue only with files saved from Illustrator to a pdf with this option turned on. The EFI Fiery servers have no issue with any other files and I process Hundreds of files a week. I have tested it myself, no issues with this option in Photoshop, zero issues exporting from InDesign, Only in Illustrator is this an issue. I actually came to this thread to see if there was a workaround that didn't require me to ask for native files from the customer. There are only 2 fixes, I have found, to get around PitStop and Fiery flagging pdfs created with this option turned on. One is to get native files and then "Save as Copy" with "Preserve Illustrator Capabilities" turned off OR Open file in Photoshop and save as Photoshop PDF (which is a pain when you have a multi-page document). I can then drop the files into the Fiery Imposition, layout the job, process the job and print with zero issue. EFI hints at a problem being an Adobe issue.

Also if you open said pdf in Illustrator to "Edit it", there are still issues with the file when printing. As stated by Monika Gause
